Need connecting rooms at POR...is that okay?

Is this guaranteed with kids? We are a family of six and need two rooms?

It is never guaranteed.
With kids, as you may already know, you must register one adult in each room. Kids cannot be registered in their own room with no adult registered.

Generally, they will try their hardest to honor requests for connecting rooms when it is a two-rooms-one-set-of-parents situation, but this depends on them having a pair of rooms available during your exact dates that connect.

It's easier to do if you are traveling in slower, off-peak periods. Much less likely in high-volume or holiday periods.

They do offer a non-villa option that sleeps six (plus one under 3 if applicable) - the cabins at Fort Wilderness, or the suites at Art of Animation or All Star Music. Personally I prefer the cabins, for lots of reasons not the least of which is the presence of actual beds for all six people (as opposed to "sleeper chairs" and the like at the others).

Connecting rooms are not guaranteed. If even the small chance of having to split up is a deal-breaker, you may want to consider an all star family suite. They are the cheapest option that will get you all together in one space.
